I have got a number of VCF files that all contain data on one particular variant, with every VCF being created from an individual sample. So there is one entry per file (headers omitted):
##source=Mutect2
##tumor_sample=312091_5-Ctrl1_G01_S6_R1_001.fastq.gz
#CHROM POS ID REF ALT QUAL FILTER INFO FORMAT 312091_5-Ctrl1_G01_S6_R1_001.fastq.gz
chr20 4699818 . G A . . AS_SB_TABLE=805,864|0,0;DP=1871;ECNT=1;MBQ=17,0;MFRL=273,0;MMQ=60,60;MPOS=50;POPAF=7.30;TLOD=-3.537e+00 GT:AD:AF:DP:F1R2:F2R1:FAD:SB 0/1:1669,0:6.794e-04:1669:252,0:233,0:1595,0:805,864,0,0
I would like to create a summary table of the parameters given within the VCFs, including of the parameters within the FORMAT
field. Ideally this table would have the following as header:
Sample CHROM POS ID REF ALT QUAL FILTER GT INFO-DP FORMAT-DP AD-REF AD-ALT
and every sample/variant combination would be a line. I would like to use such a table to create statistics for my samples (on zygosity, number of ALT variants etc).
Is there a pre-made tool that is capable of doing this? I'm also open to any other suggestions. Thanks!
Edit: Here are two VCF files (I have about 30 in total) and the desired output
First VCF:
